As Mulder and Scully delve into the case, they uncover that the black oil has connections to the alien conspiracy, having been discovered on the sunken plane, which had been carrying a secret cargo. The black oil is revealed to be a form of alien life that can infect and control humans, using them as hosts.

Scully's investigation into the origins of the Piper Maru leads her to explore her own past, particularly her father's service in the Navy. She discovers that the downed fighter plane is linked to an incident involving a man named Christopher Johansen, who had been involved in secretive wartime operations. Meanwhile, Mulder traces the path of the black oil, leading him to a series of deadly encounters as he realizes the extent of the threat posed by this alien substance.

"Apocrypha" Synopsis
"Apocrypha" picks up where "Piper Maru" left off, with Mulder and Scully racing against time to contain the spread of the black oil and uncover its origins. Mulder learns that the black oil had been discovered during World War II and that the Syndicate, the shadowy group involved in the alien conspiracy, has been aware of its existence for decades.
